The first "that" serves as a conjuction, the second one serves as an

Ah ok, sorry, you're right ,I'm currently reporting typos in debian docs and
translations as soon as I see them but I sometimes do it too fast...

A better workaround for the sentence would be something like:
"and it also happens that the user always has permission"
Looks easier to read, I think.

The full sentence is
"Selecting asynchronous commit mode means that the server returns
success as soon as the transaction is logically completed, before the
WAL records it generated have actually made their way to disk."
The "it" refers to "the server". Seem ok to me.
